The small hole beside the larger one is for the screw that fastens the tuner to the headstock. In this case, the hole was drilled fast and some of the wood around the hole lifted up, creating a gap between the tuner and the headstock. Simply removing this ridge (without damaging the surrounding finish) can help the tuners to sit snug against the headstock.
